As for how do they know if houses are connected - Sometimes there's building plans. Other times it's survey. Or guesswork based on context.

People tend to not map trees because it's waste of time for everyone. It's impossible to tell apart a tree with very wide crown and two trees. I think it would be better to draw an area with forrest. between those buildings but that's micromapping

min_height=* and something like min_level=2 are the only way to tag these... but that would require some kind of image for the skybridge. building=skyway doesn't sound like bad idea even though it doesn't seem to be used anywhere but 4 places.
