layer=* implies one building is over or under another, but if both are at ground level then it's unlikely adding a layer=* is the correct way to resolve overlapping buildings.

in the processed deleting the building to replace it with individual buildings you've lost some tags like building=retail and building:levels, where possible these should be retained.
